Cruz signed as a non-drafted free agent with the New York Mets on February 17, 1998. Nelson spent three years in the Dominican Summer League. On December 16, 2004, the Milwaukee Brewers traded Cruz for infielder Keith Ginter. After beginning the 2005 season with the Double-A Huntsville Stars, he was promoted to the Triple-A Nashville Sounds.

Cruz also made his major league debut for the Milwaukee Brewers as a defensive replacement in right field on September 17, 2005, against the Houston Astros, wearing the number 8.

He only had one hit in five at-bats for the Brewers. He only managed a double against Cincinnati Reds pitcher Aaron Harang on September 28. Cruz appeared in 102 games for Nashville during the 2006 season, hitting.302/.378/.528.
